Restructure results output directories
The results output directory structure is currently quite inconsistent (between different subdirs) and difficult to understand.
Describe the solution you'd like
It would be nice to clean this up and update the output.md. And it might help to use the [bin] and [assembler]-[binner]-[sample/group] information consistently in the output.md.
