Duplicating the whole `test-data` folder for each repository for mothur enlarges the suite installation size from ~10MB to ~600MB (for ~120 tools). Also it makes the repositories themselves more confusing...

You explicitly passed something wrong, we shouldn't try to correct for user errors like this. I agree we could be failing more gently, but it should not ignore the input.

this might be the same feature as @jmchilton meant with https://github.com/galaxyproject/planemo/issues/257 We need more description from @jmchilton before we can decide though.
