There was likely some temporary issue with cache..? Nonetheless, it's good that the issue is gone. I'll close the issue.
Sections in Grav are supposed to be set by the theme creator. They are defined in a preset layout file.

Just remember that Joomla now uses FA5, which basically means that if there are backward-incompatible icon changes, it may cause issues with Joomla core, modules and components.
Do you mean in the blueprints? If so, I don't think so as the blueprints are supposed to stay pretty simple.
Joomla doesn't load all menu items in the frontend, so make sure that the permissions, published state, and display in the menu are correct. If that doesn't help, please report...
