I can confirm I have been having the same issue with Z-offset babystepping not being taken into account after restarting print.(bugfix branch, with E3 Mini v1.2 and BLTouch clone).
It is not an issue of saving/loading configuration; the issue is that after reset, saved Z-babysteps values are not added to current Z value. Thus, Z-babysteps need to be set...
Yes, I use the TFT35 v3 screen in GUI mode. I have not tried the old LCD format tbh.
