Install gnome-tweaks and make sure your theme settings look like this: 

That looks like the default Adwaita theme. It looks like your settings are correct, but there's definitely something weird going on with your GTK theme.

By the way, this can now be set in dconf-editor under `/org/gnome/shell/extensions/dash-to-dock/background-opacity` 

Yes, that's another way to change that setting.
