Empty files would be the idiomatically correct thing in Obsidian terms, imo, in that you've determined that Act One is a thing and thus should be able to be linked...

Ignored scenes won't show up in the longform explorer at all; this is a middle ground, where scenes can be part of the project but ignored on compile.

By embedding do you mean transcluding (i.e. `![...]`)? If so, not without a new compile step that copies over the transcluded note, tracked in #90

Likely an issue with the bundled YAML parser, I'll take a look.

Nice investigation. Ignoring hidden files is a great idea. These sort of things are really difficult to debug on my end, but the easiest thing to do at this point...
