Are you using the public version of Longform or the 2.0 beta? In the latter, it will prompt you to add existing notes as scenes if they're in the project...

It's a good suggestion with a ton of open questions behind it. In the short term, you can always manually add links between scenes and indices, then strip those links...

This is fixed in the the current beta. Remove and reinstall from BRAT.
