I'm only having that issue when I launch the app and it restores my project.

I have the sabe issue. It's so frustrating! My workaround was to include the CSS code inside the HTML code. When I'm done I can always export it.

Is this really an Atom question? (have you linked your CSS file in the HTML header?)
