I can pick this up, once my PR has been accepted (#54) to put the latest ArchiMate macro definitions in place.

I have submitted #58 that allows the use of matching PlantUML shapes for some of the ArchiMate elements.

I can confirm that the alignment issue is still present when using PlantUML 1.2025.4 and Archimate-PlantUML 2.0.0beta1 (afaik the latest available version):

Relative include statements should IMHO work based on the file location of the file they are used in, not based on the location of the original file that includes this...
