I have the same issue pretty much every refresh. He explained it pretty well. Some stacks of items just disappear after some refreshes and reappear later randomly. For example recently...

Also just to add more info I checked my stash tabs on the official website and the missing items are displayed there. For example right now my 39 amber oils...

Forgot to add that when I press my hotkey will in POE and while mousing over an item in my stash or inventory it will actually pick up the item...
