Ahh, I missed that at the bottom of https://vega.github.io/vega/docs/marks/rect/. It seems straight forward to add a warning about this so that people don't get confused.
I don't see how you call the library. Closing since it's unclear whether there is a bug and we don't answer questions on the issue tracker.

Is there ever a case where we would reuse the clip masks and therefore using a reference would be more efficient?
Without a y we should probably treat the y offset as y and show a warning. This could be done in preprocessing. But maybe the original poster had a case...
Unfortunately, the workaround in https://github.com/prettier/prettier/issues/3645#issuecomment-361061177 does not work for TOCs. Is this issue on the roadmap or should I not expect a fix anytime soon?
