Sorry I can't help much, but if it's useful, maybe you can take a look at the code of this [app](https://github.com/ConstantinCezB/Microflux), they seem to be "flawless" in terms of syncing...
I just tried on Microflux and after I synced it with the app and marked it as read on the web, the app will also mark the entry as read.
