How to incorporate/merge peptide-shaker outputs of peptides and proteins

Hi there,

I do run SearchGUI and peptide-shaker in a per-sample basis in our linux server.

Since I have more than 500 metaproteome files, is there any way to merge the results of proteins or peptides) from ReportCLI output?

Hi,

I'm afraid this is something you would have to implement yourself as there is not yet any support for merging the reports. We are considering implementing such a feature, but I cannot tell you when/if we'll get the time to do it.
