FYI: QGISプラグインでは2次元に落とす場合は、zを捨てて、さらにポリゴンを併合 (Union, unaryUnion) しています。 生成されるジオメトリを単純化したりサイズ小さくする意味合いだけでなく、「MultiPolygon や Polygon が共有する辺をもつ場合は無効地物である」ということもあって、このような処理をしています。
