Is there a way to give SCITE cell names / labels instead the generated s0 , s1 .. ? Many Thanks

Sorry, that feature does not exist. I will try to include this in the next version of SCITE. For the time being, you could try to map the numbers to the names. The s0, s1, ...numbering is just the order in which the samples appear in the data matrix.
