WKWebView does not support Service Workers yet. So when running your javascript inside a WKWebView and you want to use caching, you still need the AppCache to work.

Did you hear anything back from Apple about this? Can't believe this hasn't been fixed by now, very annoying bug that drives my users crazy...

Maybe change the title of this issue? It's not limited to Safari or iOS6. I see it happening with all browsers on all iOS versions.
