After playing around with it a bit more, it looks like if the cursor is over the area where the SWF object is created before the page loads, it works...

It looks like changing the wmode from transparent to something else makes it clickable again… I really need it to be transparent, though.

Weird… Just had a coworker test it in his install of IE9 and it works fine. It's also working fine in my install of IE10 running in IE9 mode.
