I was able to successfully install from source using the instructions on the README, though the above should still be addressed for those facing similar issues with pip.

Oddly high mapping quality when aligning reads with Ns

A couple of questions: 1. Do the reads automatically get trimmed if there are at least 2 Ns. Or is it that in this example the 1-N read just happens...
