Where can I find the "MO_GEX_seurat_Cortex.loom" file used in the multiple multiome tutorial?

I could not find it at GEO (GSE210749) [https://www.ncbi.nlm.nih.gov/geo/query/acc.cgi?acc=GSE210749] or scope [https://scope.aertslab.org/#/scenic-v2/*/welcome] but perhaps I am mistaken? Could you please provide a source or description of how the loom was made?

EDIT: I found a tutorial to generate my own loom using SCopeLoomR, but I still experience problems with getting pycistopic running.

I keep getting the error:

ValueError: Fragment file [/Users/path/PycisTopic/temp/Wt_T00/0.fragments.tsv.gz](http://localhost:8888/Python_Analysis/PycisTopic/temp/Wt_T00/0.fragments.tsv.gz) does not exist.

There are no 0.fragment.tsv.gz files there yet, and my fragment files in the input directory are named atac_fragments.tsv.gz, so I am not sure what causes the sudden name change

Hi @mossconfuse

Can you send me an e-mail to [email protected]. I will send you a link to the loom file.

Could you please share what command you were running when you got the error?

All the best,

Seppe
