As @klhes said, this has been fixed in #115. Now, when you open a template over existing file and try to save it, program invokes "Save As" action.

It depends of your LaTeX settings. This situation occurs if you selected sth like "ask me for installing package" during LaTeX installation. I fixed it by reinstalling LaTeX with "always...
