Ships are handled client-side so it could be a clear cache issue.
The solution is do not run any of the 7000 lines of custom spells near the bottom of the SQL. They add the bad/problematic spells.

I'd say that 314 bots isn't enough. Wow has 100 zones, that's 3 bots per zone. Assuming 1 is dead at all times you might bump into one or two...
