Make sure it launches from the same folder? The setting are in a json file.
Do a search for userconfig.json on your drive. Is there more than 1 result?
@Rechain If it started over with a welcome, it means the "context folder" the program runs on changed. It couldn't find its CACHE file. I don't know where you put...

Well, FanControl doesn't have any installer, since it's a portable exe.
You could just curl the zip (https://github.com/Rem0o/FanControl.Releases/blob/master/FanControl.zip?raw=true) and that would work from the command line.
@mekwall not on the roadmap, since its a portable app, I don't see the benefits of adding additional bulk for a single exe with dlls, plus it has auto-update already....
FanControl is stuck at initializing your hard drive detection. You should remove the storage detection: 
Go into sensor settings, and maybe remove the "controller" section checkbox, see if that helps. You should only keep in their what you are using, nothing else.
