In 12.9 Beta, I've changed the behavior to close the scanned source if the source file is being deleted after an encode.

Global Options -> Advanced -> Uncheck "Remember previously used files and folders"

Also VidCoder stores settings in %appdata% which is preserved in both app upgrades and in OS updates.
