Glad you found a possible solution! That's a great point on the day/night cycle. After a few rounds (not sure how many), the colonists will start complaining about various things.
Try using just the Minecolonies mod to ensure no other mods are interfering.
This 'might' be due to a pathing block that is no longer a pathing block in the updated version.
Another mod overriding perhaps?
