I should have asked, are empty smart groups used in a policy/config profile being listed? They shouldn't be.
And those smart groups (that are empty) show as unused even though they are used for scoping a policy, config profile, or as criteria for another group?
Check v2.3.0, hope that meets your needs. Bookmarks aren't available via the API, suggest making a feature request ([ideas.jamf.com](ideas.jamf.com)) to add a bookmarks API endpoint.

That helps. Looks like EAs that are being used for smart group criteria were not being picked up. v2.3.3 should have that resolved.
