Thanks for digging in -- the `StaveNotes` need to know that they are beamed, otherwise they'll render flags. Try `note.setBeam` to do that.

If that doesn't work, it's possible that `artist.FormatAndRender` is resetting the stave notes somehow -- I haven't looked at this in a while, so I'm not sure when the notes...
