@michaelstingl, yea, and now annotate a PDF and save it again. For me, a copy of the PDF is created in `/sdcard/Documents` which is not in scope of ownCloud's sync.

Yo @Kyle-Kyle, I ran into the same issue for a 4.4.23 kernel extracted from an Android phone. Did you manage to work around this?
