Actually, for some reason on my 10.13 Mac, verbose output was disabled... re-enabled it and it's all good, no issue with High Sierra after all!

Being its own, new remote was certainly what popped into my head initially. Would be a fantastic addition to rclone IMO!
Bumping this issue - Cryptomator just released a new version which has refactored their vault format, perhaps this might make it easier to implement support in rclone? https://github.com/cryptomator/cryptomator/releases/tag/1.5.0
Stuff still being left in the cache on quitting Rclone is just a matter of reclaiming disc space, the bigger issue IMO is making sure that changes are committed to...
Yeah putting too many things in the dropdown would be bad, but the 2 things that would absolutely be handy to have would be "Pause All" and "Refresh All"
Rescan All will also be handy for when you've made a change you'd like to "commit" immediately, rather than waiting for the rescan interval (or filesystem watcher) to catch it
