It's currently in "Fragment Ion Search Parameters". I don't see a great place to put it, but it doesn't make sense for it to be where it currently is located....

 I made a file that contained 8 PrSMs at each of the proteoform ambiguity classification levels (1, 2A, 2B, 2C, 2D, 3, 4, and 5). 8 PrSMs were reported...
Possible solutions are: -rescore each PSM using most intense fragment instead of closest mass -find most intense fragment in MetaDraw before annotation
