Fix layer merge with comments

#627 has a small bug where comment priority is on the new config that is being merged in. JSONC does not provide a way to merge comments around identical JSON objects, and merge behavior is such that comment priority is on new comments, but JSON priority is on existing JSON.

Investigate alternative packages and/or fixes for this in the future (perhaps hjson package?)
