Do the comments in the prompt files end up in the actual text that get sent to the model?

No, these Handlebars comments get stripped.

I think I'd like some stronger signal than just comments.

Taking a stab in https://github.com/zed-industries/zed/pull/31744 to enforce this is in CI.

Enforcing this in CI is awesome, but is orthogonal to comments, IMHO :)
