Is there any difference between the prepare.sh and generate_features.py?

Dear Wang, I noticed that you updated the script that generate the complex's features. As I remember, the script before is called prepare.sh, and I am going to use it in my work. Now would you mind to tell me the difference between these two scripts, and what I need to do if I use the prepare.sh in my work? Thanks!
