Reconcile negatives and nulls in evaluate_gene_reaction_rule

Currently, null values evaluate as 0. However, when negative values are allowed for genes, then 0 means significant expression.

This is mainly important for applications like expression arrays. For RNA-seq, nulls should evaluate to 0, and there should be no negative values.
