The solution is to add the following line to audiobookconverter.desktop.

StartupWMClass=uk.yermak.audiobookconverter.fx.ConverterApplication

desktop file is generated during the build, i will search how to add parameters to it.

If you're installing from the AUR the .desktop file is included in the packaging (see the sources list on the linked page). You'd need to message the package maintainer to get that updated.
