Still issue in Electron 31.0.1. Occasionally, the error dialog opens on top of the Electron Window. I've tried to figure if some of my actions affects if the dialog opens...

Maybe this is peculiar case for the spec, but very annoying in practice. I am disappointed you have no solution after 4 year the problem has been reported. 😞
