I guess the title says it all.

Found this one on the Todo wiki page (which I am cleaning up, and intend to remove soon).

What shall we say are the stringency settings? Just a simple e-value thing, with 1e-5, 1e-20, 1e-40 ? Or do we include % identities in it as well? I would think just straight e-values should do it, to keep it simple?

That slider doesn't work for me by the way.

Not sure what the best "stringent" and best "lenient" settings are.

  • BLOSUM matrix can be changed too.
  • Word size can be increased/decreased (which makes things faster/slower).
  • Gap opening/extension penalties (but I'm not very familiar with those).

Well, I was thinking of dynamically filtering queries based on evalue. I talked about it when you gave me a quick intro to BLAST, remember?

Simply tweaking advanced params shouldn't take much time except to figure out how and where to place the slider :P.

I think #48 is easier to implement. (And more useful?)

Yup, that should be easier. Ben and you should be able to advise better on which one would be more useful. In any case, if evalue slider is a 'priority', we should go ahead with #48 now and experiment with dynamically filtering search results based on evalue later.
