Dot plot.

Dot plot is a great way to visualise local sequence similarity. There are several tools to generate dot-plot, but it might be worth writing something simple of our own using pairwise alignment generated by BLAST. Alternative might be to dump data in a format that can be imported into a popular dot plot generator. My inclination, though, is former with the visualisation embeded in our HTML results and the ability to download a publication quality PNG / SVG.
