Remove the Drupal-specific conf folder

Having two ´conf´ folders with the same name (´/conf´ and ´/drupal/conf´) is confusing. Now that we have much fewer files in the Drupal-specific folder, we can just move those to ´/drupal´ and get rid of the ´/drupal/conf´folder.

We still have site.yml and settings.local.php under drupal/conf. Any suggestions where to put those?

@floretan should we still try to tidy up on this, or can this be closed for now? The site.yml will anyway be deprecated once we transition into using travis for builds too.
