I am not sure if I understand where I can select the plugins to be installed for a new instance.

It would be great if https://wpackagist.org/ could be implemented.

You can add plugins or themes in the config.yml. Check out the docs for examples: https://docs.wordup.dev/config#configyml

The concept of wppackagist is slightly different and currently not compatible with wordup.
