Still, you can fix it, by marking needed region/sub-region/geolocation.
If it doesn't work, change needed (sub-)region in 3DS System Settings, and if Pokémon are still marked as illegal, make sure that the region/sub-region/geolocation is correct in 3DS System Settings.

i guess this one,now i need the correct value
citra canary android already fixed this problem,i've tried breed pokemon in citra canary android and the region id wasnt 00 or blank,
so i have to edit my pokemon subregion one by one in citra mmj
Maybe it's still because the regions of Citra official and Citra MMJ (Set in normal citra settings, not 3DS) are different? Try changing in Citra MMJ the one, that Citra Official has, if they're not same.
