Changing display system configuration affects all monitors of the same vendor/model

If i change the raw display name for one of my 2 identical model monitors, on reboot, they will both be named the same with (1) and (2) suffixes.

Yes, this is because system display configurations are actually tied to display vendor and model numbers, not specific displays. So if you have more than one of the exact same display, all custom display configuration changes will be applied to all of these displays. This is a macOS limitation and cannot be circumvented I am afraid.
