Infrastructure: Review `.vnurc` suppressed messages

Now that #3262 is merged which bumps vnu-jar 3 major versions up, we should review .vnurc. This is remove lines may no longer need to be suppressed, if they no longer throw errors, and update any related issues.

Excessively verbose warning messages may also continue to be suppressed.
