velocyto on filtered or raw matrix or from matrix corrected ?

Hello, I have a question regarding how to run velocyto. if i plan to take raw counts from veloctyo and use some matrix correction tools such as soupX, do I run velocyto on this resulting matrix and bam file? or can I use the loom file generated from filtered cellranger matrix.
