I am scanning a bed file for known motifs. I was wondering if there is a way to distinguish direct vs indirect here? I used the following command: gimme scan p2g_vitro_noheader_v1_dup_removed.tsv -g hg38 -N 40 -b -n 20 > p2g_vitro_noheader_v1_dup_removed.scan.gff
