No support values in output trees

Open PeteCowman opened this issue 4 years ago • 1 comments

Hi,

I have been having an issue with TreeShrink deleting the node support values in the original tree files. I am using v1.3.5 on our HPC with R v3.4.5 and has seen this behaviour when using the test data kp.trees from the test_date folder running in per-species mode

python run_treeshrink.py -t test_data/kp.trees -o test_data/kp_testdata

From discussion with a colleague who had used v1.2.1 this did not seem to be an issue.

it is possible this is a problem with our HPC install of Treeshrink (i have tried both condo install and compiled version with same result), but just want to log the issue to se if it was occurring for others too in v1.3.5

Hello PeteCowman,

We have purposely removed the support value after the filtering, that is because the support values will change when remove some species. We also highly recommend that you rebuild the tree after running TreeShrink.

Thanks, Uyen
