Apps that start with system do not show on tray or shown as legacy icons

I have installed extension through package manager and after that, applications that run on startup are not show in tray icons. Some of these apps are shown only after enabling legacy icons. When i close and run applications again, they show normally.

(sorry for photo, I cannot make screenshot when I open context menu of tray icon...)
