Did you try reloading after updating the file?

Have you resolved it ? I have the same issue. I removed virtual: from configuration file and restarted HA but still can't remove Virtual integration 😕

Update: This how I did it.

  1. After removing the virtual: from the configuration file.
  2. Make a copy of the virtual.yaml file and then delete the file from the HA config directory
  3. Re-start the HA ... now the Virtual integration is gone.
  4. Copy the virtual.yaml file back in the location.
  5. Install v 0.9x from HACS..restart HA
  6. It will now either bring all the virtual devices as imported in UI.
  7. Delete the virtual.yaml file and then re-start to clean up every thing. Hope this helps. :)

Also seeing this issue. Once you remove an entry from the virtual.yaml you can clean out the entities but the device still exists with no way to remove it.
