What does it mean that it "clashes"? What is the relevant difference between the top and the bottom image?

Well, when the Panel OSD and HideTopBar are enabled and the top panel is hidden (top image) then the height of the notifications is less than what it should be (bottom image). Does that make it more clear?

I didn't count the pixels, but the notification boxes in the top and bottom images seem to be of roughly the same height and all the information contained in the bottom image is also in the top image, right?

It is inconsistent at least. Also, with Panel OSD you can position the notification, but after the fix (#198) the position is changed as well and the notifications appear lower on the screen.
