Snippy can't read my assembly.fasta files

Hi, I'm using a script to run Snippy in several assembly.fasta files at the same time so I can proceed to have a core SNP alignment. However, I am obtaining the following error: Screenshot 2024-05-08 at 13 02 23

I believe this is because in each assembly the contigs are separated by a "|". Is there an easy way around this issue? Thanks!
