How to interpret the differences of the result among two independently snippy-multi run?

Hi, I'm using snippy-multi to obtain core-genome alignment and core SNPs among about 500 bacteria strains.

I tried to run twice independently using same dataset and same parameters, but the number of core SNPs between them was slightly different(280498 vs 280479).

How should I interpret this differences?
